PhD Scholarship in RNA Structure Computational Analysis at University of Copenhagen, Denmark

The University of Copenhagen has four campus areas. As distances in Copenhagen are relatively small, it is easy to get from one campus to the other either by bicycle or public transportation. The campus areas are integrated into the city of Copenhagen and students use the facilities available in the city, adding a lively buzz to the streets and cafés of Copenhagen.

The University of Copenhagen is inviting applications for a PhD position in RNA structure computational analysis and neural sublocalization of transcripts. This research project is hosted by the Gorodkin lab at the Section for Health Data Science and AI, Department of Public Health.

Summary

This PhD project aims to develop a predictive computational framework to understand the subcellular localization of polyadenylated RNAs (mRNAs and long noncoding RNAs) in neurons. The research will integrate RNA sequence, structure, and RNA-binding protein (RBP) interactions to identify rules governing RNA localization in healthy and degenerating neurons, specifically focusing on models like Amyotrophic Lateral Sclerosis (ALS).

Eligibility/Qualification

The successful candidate must meet the following requirements:

  • Education: A Master’s degree (equivalent to 120 ECTS) in bioinformatics, computer science, computational biology, or a related field.
  • Technical Skills: High proficiency in Python and experience in Linux/Unix environments (shell scripting, command-line tools).
  • Knowledge: Solid understanding of algorithms, data analysis, and machine learning (theory and implementation). Familiarity with RNA structure algorithms is essential.
  • Language: Excellent written and spoken English skills.
  • Desirable: Experience with deep learning, high-throughput sequencing (transcriptomics, CLIP-seq), and RNA-protein interactions.

Scholarship Description

The PhD student will be responsible for carrying out an independent research project under the supervision of Professor Jan Gorodkin. Key tasks include:

  • Developing and evaluating models (CNNs, transformers) to predict RNA localization.
  • Integrating experimental datasets such as Frac-seq and N-zip.
  • Completing PhD courses corresponding to approximately 30 ECTS points.
  • Participating in a research stay with another international research team.
  • Gaining experience in teaching and scientific dissemination.
  • Writing a PhD thesis based on the research results.

How to Apply

Applications must be submitted online in English via the University of Copenhagen job portal. The application must include the following documents in PDF format:

  1. Motivation Letter: Detailing how you meet each essential and desirable skill requirement.
  2. Curriculum Vitae (CV): Including education, research experience, and language skills.
  3. Master’s Diploma: Certified copy of the original diploma and transcript of records (with English translation if applicable).
  4. List of Publications: If any.
  5. Personal Recommendations: Letters of recommendation or an explanation if they cannot be provided.
