Postdoctoral Fellow: 3D Image Analysis: EMBL Hamburg is offering a 2-year Postdoctoral Fellowship for a project titled “High throughput Virtual 3D quantification of microbial Infections of Plant tissues (HVIP)” funded by the Novo Nordisk Foundation. The position involves research in the field of X-ray imaging and 3D image analysis, focusing on the characterization of rhizobial infections in plant root nodules using X-ray Imaging conducted at EMBL’s P14 beamline on the Petra II synchrotron on the DESY site in Hamburg.

Location: Hamburg, Germany

Eligibility/Qualification:

  • PhD in a life science subject, physics, computer science, or engineering
  • Experience in working with biological image data
  • Knowledge of Python and/or other programming languages in a scientific context
  • Experience in at least one of the following areas: X-ray imaging, 3D image segmentation, working at a synchrotron beamline/facility
  • Affinity for collaborative multidisciplinary work
  • Good command of spoken and written English
  • Experience using UNIX/Linux command line interfaces and/or cluster-based computing resources is advantageous
  • Knowledge of plant anatomy or the handling of plants is desirable
  • Experience in other imaging modalities such as electron microscopy or light microscopy is a plus

Job Description:

  • Utilization of the High Throughput Tomography (HiTT) setup at EMBL’s P14 beamline
  • Development of sample handling processes and data collection techniques for imaging plant samples grown at the University of Aarhus
  • Handling, curation, and analysis of Terabytes of X-ray tomography data in collaboration with a PostDoc at DTU
  • Creation of workflows for (semi)-automated segmentation of bacterial infection and training of AI-based models
  • Collaboration with a consortium led by the group of Prof. Jens Stougaard at the University of Aarhus and the group of Anders Bjorholm Dahl at the Technical University of Denmark
